I think it would be nice if we could save a project while objects are hidden temporarily and when the project is open again the objects are still hidden.

This is already entirely possible.

1. Create a Workset and set the visibility to 'Not Visible in all Views.'
2. Move all the elements you want hidden onto that Workset.
3. Save, Synchronise, close the model, open the model. These elements will always be hidden unless you choose to make that Workset visible in a view.
