You can, they just don't appear in the identity window, where they would be more accessible. After you add a project parameter to materials there will be a small button with the tooltip "Custom Parameters..." over in the bottom left hand corner, (under the material list).
Usually I assign these custom parameters (like Color and Size) in a schedule, where it takes less clicks.
I've tried this many times and it's not basing these parameters off of an actual material. It instead is basing them off elements in the model that have the that material applied to it. Because of this, any material that's applied to an element with multiple materials applied to them is linked to those materials as well.
