You are obviously using a Fusion 360 Personal License if you say you do not have the ability to Edit in Place. Since this is the case you probably should not be using External Files in your assembly because Edit in Place is surely to come up again. In the NEW video I explain how to Break the Link to the External file bringing it into the main assembly. I also went through the complete process again of creating the holes.
Edit: When I create the offset surface in the existing hole, if you want to add extra diameter, to make clearance holes, add it to the offset value instead of what I used of zero.
I have saved my assembly out and since I broke the link to the External file, it is an F3D file which can be opened directly in Fusion 360. Model is attached. I am on the latest Fusion 360 version so if it will not open for you, you need to update your Fusion 360 application.
