I changed the names of all the parts in an assembly, and everything checks out in the windows file system. However when I open the assembly the assembly tree still shows the old part names. When I right click a part in the assembly tree to open it, the file name of the part is the correct one. What is happening?

What you see in the assembly tree is what we call "browser names" (or node names or instance names) for the components, and they can be renamed to something different than the file name.
You can either left click twice (slowly) to rename the browser name and delete all its name to have it reset to its underlying file name, or pick "Rename Browser Nodes" under the Assemble tab to reset all:
