You can´t join two parts in one in an assembly environment, but...
You can edit one part, copy the other and join both solids: the old one and the copied one.

On top of what Carlos and Gabriel already mentioned, you may utilize Copy Object workflow. In an assembly, edit the target part in place, Copy Object (3D Model tab -> Modify -> expand the panel) -> pick another part -> set output = Surface -> check Associative.
After the other part body is linked over, use Stitch command to turn the surface into a solid body. Then you may use Combine command to perform Boolean operation on the two solid bodies.
