Embed body into another body

I have a rectangle that I'm extruding on top of a larger rectangular body. I want to "sink" the rectangle into the base of the larger rectangle as a support / foundation since it will be 3D printed & the connection will be weak otherwise. Whenever I try and extrude it seems to join the two bodies at the surface & doesn't allow me "embed" the small rectangle into the larger base rectangle. I can achieve this using a "hole" but that's circular and not rectangular. Any ideas?

If you want the two bodies to become one, then the Combine command is what you want.  If you want a rectangular hole, then simply Extrude the small top rectangle as a Cut.  If I missed your question, please clarify.

Thanks John. I've attached a screenshot above. I'm trying to sink the smaller (selected) rectangle into the base body. I've created an extrusion into the base and a separate body (blue, selected) that I've placed into the base body. If I combine the components (using join), it seems to remove the extrusion and perform the merge at the surface of the base. I'd like to preserve the foundation in the base for increased strength.

In the attached Screencast, I show all the possible options you can get for what you are desiring.  You can only have a few options.  If one of these does not fit your situation, I will have to yield to someone else to give you the answer you are looking for.

Thank you so much!!! That's exactly the solution, the option I was missing is "keep tools", as you say to keep the solid within the solid.
