How to make circular indents in a cylinder?

I'm extremely new to Fusion 360 and am trying to teach myself as best I can... ran into something I just can't figure out.

I have a roughly 5 inch long by 1 inch diameter cylinder, and I need to have a rectangle cut out and three circle cut outs  (like flute holes but not going all the way through). I have absolutely no idea how to go about that with a cylinder... in a box or rectangle, sure, piece of cake... but not in the cylinder. Is there an easy way to do this?

Hey can you explain more , Where are the cuts . Do you have image of what you are making so I can help you . I have tried as you explained .

That is really close to what I was wanting, so I think once I duplicate what you just showed me I will be all set. Thanks for the quick and perfect help!!
