Advanced combining possible when cutting out a body with another body?

Hi all,

 

I'm trying to create a desktop stand with cutouts in which a printed protein-model fits. I do so by having an overlap between the desktop stand and the protein and then use the combine methode and cut the stand with the protein as tool.

 

The issue is that when I print both, they just don't seem to fit... The deeper you put the protein in the stand, the more chance you have that some lower parts of the protein can't reach where they need to be. Ideally, instead of cutting the exact protein shape out of the stand, I'd need something that kind off pushes the protein down in the stand when moving it down, and keeping the cutouts that this process generates. Then the lowest parts of the protein can sink where they need to be without issues. I've attached a screenshot of the combination of both, as well as my f3d-file.

I thought it would go with "Silhuette Split" but it does not work with this solids.

Thanks for checking everybody. Seems like I'll have to go for a connection pin that cuts the protein and the stand at the right places then.
