Hi, We are trying to make some pilot holes after using combine > cut > keep tools but somehow the holes appear before the combine command resulting in unwanted geometry. We can't figure out why. Check out the attached files.

I'm not seeing that.
Try a comput all Ctrl+B. If that doesn't work, save the file, close and restart Fusion. Also try opening the file you uploaded here.

Cylinders are appearing instead of holes. According to the timeline sequence this shouldn't happen. There are no holes in the combine operation. The holes happen after the combine.
See screenshot and check out the attached model.
Compute All removes them but they are reappearing after inserting into assemblies or when changing parameters. So this is not really a solution.
How do I prevent it from happening in the first place?
