Is there a way to do something similar to a flush-trim router on this blue material, making it flush with the grey material by removing mass from the blue material?

Do you need any offset from the gray material to the blue material? Or you want it to be 1 to 1 flush?
If you want it to be 1 to 1 flush then you can use "Combine" feature with the "Intersect" option.
As the target body set the blue material and check "keep tools". See GIF below:
