Hi,
I've noticed that when I try to join a series of straight lines, that also contains curves into a polyline, and I select by window/crossing, autocad will not necessarily join the lines in order, but will "choose" how it joins the lines and I end up with weird shapes that don't reflect the original series of lines

Use PEDIT->Join instead.
If this doesn't work, upload a sample drawing (.dwg) please.
