Can you explain why the beams are extended and they continue to be longer than my boundary line?

Looks to me like the problem is in Structural Framing family.
Does your beam family looks like this when you Edit Family:
These green reference planes and relative position of the beam geometry to them are important.
Also, check "Start Extension" and "End Extension" parameters of those beams.
