How to customize room labels to reflect sequential numbering and to have doors align w/ Room numbers ?

For room number sequence:  renumber them manually or use Dynamo or pyRevit to do it.

To align door number with room number, use Dynamo (there are plenty of posts on DynamoBIM.org and on this forum as well)

I prefer manually numbering all of the rooms, granted the largest projects we do are schools. I'm sure a process could be put together for larger projects.

 

For marking doors to match, there is a Dynamo node in some package (clockwork maybe?) that will do it for you with very little effort, but if you understand how to use Dynamo you can fine tune the results from that to give you pretty much exactly the results you want.
