My first thought would be that the unexpected objects seen in the STL do exist in the Revit project, but may not have been visible.
What have you done to confirm that the highlighted stair (from the provided image) was not in the Revit project? (The following help topic covers some things to check when: Objects Are Not Visible.)
Because I disabled all hidden modes, I found that this happens when I set the option "export in shared coordinates" (image), when I don't choose that option, that ladder does not appear.

This is interesting, it sounds like the visibility for linked models is changing when the option to include linked models is turned on in the export to STL dialog.
