Maybe change surface pattern of the paint material in the link file to white line. Where you need it to show then override the element surface pattern color to not white.
I too have been facing a similar issue. A floor split at multiple locations and applied with different materials has been loaded in a host central model were we require in a plan view to hide specific floor patterns while showing some others. ( had we required to hide all floor patterns it would have been easy ). So I am struggling to find a way to select the material applied via split face route in the linked model in filters. Filters do not have the category of 'materials ' which can be independently selected. As I can understand applying materials by split face technique is like painting a material to a surface and has no connection to the category its hosted upon. Thus revit doesnt have a way to filter it off.
Besides there's no way I can 'Override graphics in view' on a linked model. So that option is ruled out.
