Obviously, no solution has been accepted on this post because clearly the OP stated that he wants to always keep the Scope Boxes visible throughout the workflow. That being said, "Working with selection boxes without having Scope boxes" as well as "Not being able to hide or override scope boxes" are not related to the main topic.
Most probably you would be more successful if you start your own post, start with looking into solving the visibility and graphics issues of the 3D and then finding the most convenient to have either or both Scope Box/Selection Box + automatic Zoom to whichever Extent is more Convenient
Apart from the above, the best you can do to work simultaneously with Selection Boxes and scope boxes as @jps-johannes was aiming to is to get yourself acquainted with
- Temporary View properties
- and Keyboard shortcuts to Apply/Restore Temporary View properties
Routine will then work as follows (at least at my end):
- TT > BX to apply and Zoom in
- TR > ZE to restore and Zoom out
