Generic Models in Arch Model - Wrong Offset Level

I have an issue with generic model offset heights in an architecture file (first time we've encountered it after many uses of this tool). Let me explain the process to give a full understanding.
We produce coordinated M&E drawings. The M&E side stays as the main central file, with the architecture/structure/FFE all linked in. For builderswork we use a tool that physically cuts the holes into the walls/slabs within an arch model, we then see these holes when we reload the arch model in the central model. This allows us to tag them. The issue I'm having now, is that the holes are reading a completely incorrect offset level. Is there something in the architects model gone amiss?
