why isn't my flat roof sitting lower within the walls it sitting above it for some reason and I cant figure out why.

if the walls go up to a Level, and that same level is used as the base of the roof.... A Roof in Revit is built UP from the level it is assigned to. you need to either give the roof a negative offset or the top of your walls a positive offset.

also check your Rafter Cut.... a Plumb Cut will be on the level, a Two Cut-Plumb or Square will have a small offset at the base.
