Energy Analysis - Analytical spaces not enclosed

Hello.
I'm currently working with Revit with the intent of using the model for 2 things: energy analysis and management.
One problem I encountered is:
When creating the energy model, it creates most of the spaces on the first floor, properly enclosed, but in the second one, the appear with huge gaps in the ceiling and are not included in the analytical spaces schedule, although the plenums directly above each of those 2nd floor spaces, appear to be recognized properly.
What am I doing wrong? Any Ideas

P.S.: It has been a trial and error process for me, as I've never worked with BIM or energy analysis. I'm sorry if there are some naive mistakes.
