I am trying to tag and schedule shared nested window families used as transoms and sidelites in the window schedule, the links to pararameters are not working, they work fine in the door schedule, is this doable?

The parameters in the the family must be built-in or shared parameters in order to be added in a schedule in the project.

As @ToanDN  stated ,in order to tag or schedule a parameter it should be a shared parameter or Revit default parmater.

If you are using the same parameters of the door (that are working),then the problem might be a duplication of the same name of the parameter .I recommend to delete and add again from your shared parameter list.
