Guys, is there a way to parametrically array the bolts to the treads automatically, inside the stair family (in stead of MIP, model in place) as attached.

Add the bolt to the baluster family.  Set the railing type to have 2 balusters per tread.

no matter how much I change the balluster family, the bolts won't get pass the glass surface, can't you help here.

Here is the file, in R17.

Actually another issues I have is connecting the handrail extension that won't match 30" ht of the hosted rail,  and 2) making the middle stringer as big wood in R17 as attached pic.

Is that a Start Post?  Try a Top Offset value.

How do you mean?  Got pictures or file?

That is the right parameter, but it won't match the height perfectly, it can be up or down a bit more or less. I turned around editing the profile family, but Rv won't accept when loading it back.

I just tried and it seems to align perfectly for me using Top Offset. What's your Top Rail?

Add a teeny tiny extension to the rail sketch. Set its Slope to Flat.

I understood what barthbradley said. I tried, many times, look like his Rv is better than mine, being post R17.
