After you have added in your target/reference points throughout your project have Recap compile the list and let you add the x,y,z info in a seperate form. Also let the user then set the cordinate system Zone and import from file.    

 

Also would be nice is lets say you have entered in your target locations, then processed you project.  Then if there are other photos that have these targets in them that you didn't register the targets in originally.  ie say you have only manually found a target in 4 other photos, but after processing Recap finds the same point in three or four other photos, then have these photos marked in the gird view so you can open these photos and verify the target location for the missed photos.  (Other software does this now and it really speeds up the target process.)

I'm with you on most of this, as GCPs are possibly the most manual part of aerial surveying right now. Importing from file would be my preferred method, but a separate list page would be good too. The current input window appears and disappears seemingly at random, so if I accidentally mouse-out of the box, I end up registering points and getting frustrated.

 

Also second on finding other photos with those targets. I've seen something similar to this in Photoscan, and it can be a huge time saver.
