Trouble with cleanup/nonmanifold geometry

So I'm trying to get this model ready to UV and export to Mudbox and then Substance to add some sculpting detail and then texture it, but I'm running into an issue with nonmanifold geometry when I try to import it. I'm pretty new so some of the concepts are a bit tough for me to grasp. I've been trying various cleanup operations but I'm getting really frustrated with the results here. I deleted all nonmanifold geometry and switched to UV mode, and even without a UV map present, it's showing some edges as if they were seams already. Upon further inspection, I noticed not only are these edges hardened, but when marquee select there's now two edges there. Why is cleanup doing this?
