Broken file, missing mesh, layers, and textures with broken upside down mesh.

I had a file with a mid poly model that I was using to retopo.
Looked similar to this:
prebreakbug
I finished most of the retopo and saved this file the exact same way I had saved every other version of this in incremental saves.
I opened it this morning to this:postbrokenbug
My retopo mesh is missing from the scene and the outliner and so are my layers, the only model left is the imported one and its upside down, backwards, broken, and missing it's textures.
I'm going to go back to a previous save and just redo the work because I don't have time but I'd like to know what happened and how to avoid it going forward.
Please do not give me advice like "freeze and delete history" I do know that part already but thank you! I want to know what would cause such a drastic break in an extremely simple scene in this high quality a program.
This is the student version and saved in ASCII.
