Used Move Skin Joints tool- How do I make the body controllers that were previously there to follow the joints I moved?

Hi,

I am new to Maya and Rigging. I needed to change the joint of my character but the skin was already bound so I used the move skinned joints tool. However, the yellow part of the skeleton (the effector and the control) is not following where I moved the joint to. How can I make it so it all matches up? 

 

 

in the images- left is how I want the joints/yellow part to be together.

Right is what happened after I used the move skinned joints tool.

Since you have controllers controlling your joints, why not move the control structure instead of moving your joint.  This will have the effect of moving your joint and your joint will be in sync with your controller.
