Joint mirror - precision

I wonder if anyone ever noticed that Maya doesn't copy the joint transforms when mirroring, and also adds a small bit of translation to them when there shouldn't be any.

I don't know if I should worry about this. Currently I'm using a precision of 6 decimal places, and I'm literally copying the values from all bones from L to R.

In the grand scheme of things, the offsets are so slight as not to matter.  But if you must have it mirror perfectly, sounds like you are already copying the values from your original to the mirror.  I hope you are doing this with a script and not manually.

Again, the main point is whether you are getting the joint behavior that you want.  If not, then time to debug.  If the joints are doing what you want, minor value offsets are nothing to get worked up about.
