I'd like to have folders in the main rules window and be able to highlight rules with colour please.

Not excatly what you wish. But anyway: You can customize the icon (external rules only):

Put a bmp in same folder as the rule. Same name as the rule. Size 16x16 pixels

The order of the rules in the browser controls the order of execution.  So it's not strictly cosmetic.

I usually have them all set to not fire so I've never noticed that.
