Does anyone know what I might be doing wrong here?
This is a body that was originally converted from a mesh and then extruded further, which I thought could be part of the issue, but the other edges fillet fine while this one doesn't.

It is caused by all the left over faces from your Mesh conversion. Replace the top surface with a solid and your fillet will work just fine. Model is attached. Follow the timeline to see how I did it.
