G54 work coordinate - best practice

Hi,
I've come across a few video tutorials now where the recommendation is to edit the NC file and remove G54 coordination system from the G code - instead inserting G,0 Z,10 for example to guarantee the cutter raises up high enough to clear stock before traversing in the x & y planes. I'm not familiar with G55 coordination but I usually always start from bottom left corner of the stock at the stock's top height. Only once have I encountered the tooling not elevating to the correct clearance before traversing and scratching the surface.
Would appreciate your suggestions on this.
