I have a connector that wants a pad defined with two solder mask openings. So it's a single copper pad, covered with solder mask, with two rectangular opens on either side. Is there a way or layer I can define my own solder mask on?

Yes this should be pretty straight-foward!
Soldermask is defined on the "Stop" layers (29 & 30) in Fusion Electronics so make sure to enable those layers in the "Display Layers" panel. After that, you should turn off the automatically generated stop mask so you can draw your own. You can do this by unchecking the "Stop" property on this pad using the inspector or the info command. Finally you can simply draw the shape you want on either top (29 - tStop) or bottom (30 - bStop).

Okay I'm trying this, this morning. How do I set the exact values for the points on this polygon? The properties dialog only gives me the option for the upper left and bottom right corner but I need to set the coordinates for the slots.
Yes, the coordinates you see there are for one segment so you will have to go around and click on each individual segment to adjust them accordingly
