Differences in 3D and gerber image

I had some times ago the same problem, I thought that it was solved, but it happened again on this new pcb:

Please look at below images:

Gerber image (correct)

3d from Fusion360 genedated form pcb (some pads are not showed):

I generated 3d with the options:

Can somebody help me?

It's hard to tell in the images but it almost looks like in one image you have the 3D model populated but not in the other. Can you confirm that is not the case?
