Why isn't shell opening all faces?

I'm creating a dust shoe for a CNC machine to be 3d printed and when I use the shell command it will only open one face. The top face of the long tube in my design is correct, but the bottom of the long tube and top of the short tube are solid. When I look at the wireframe it looks like the whole body is shelled correctly but there are still these "caps". Here's a link http://a360.co/1SOtkVL and I appreciate and suggestions people have.

Have you sorted this out, I downloaded your file and it looks OK to me, are you seeing something else. If you are seeing caps one thing to try is compute all on the modify menu, Ctrl+b.

Sorry, I didn't realize saving the file would update it here as well. It's back to showing the caps now.

 

I didn't solve the problem I ended up just making a rectangular solid and cutting the top and bottom off the main body. This got the correct end result but seems unprofessional so I'm still wondering what I did wrong to the the caps shown now.

 

Thanks for the suggestion but Compute All didn't make a change.

OK I see the problem now. What you have to do is hold the Ctrl key down and select the other faces you want removed.
