Unable to remove faces without causing extra holes in project

I'm designing a turbo manifold that i make by hand to see the flow characteristics and to see if I can decrease production time. i am unable to remove the faces between the turbo flange and the main pipe with out causing extra holes that are not wanted, any help would be appreciated.

I'm teaching myself this program, I have not used CAD since high school  about 10 years ago

It's very hard to follow how  you modeled this because of the moves.  It seems there are a lot of unnecessary moves and bodies. In any case, it looks symmetrical, so I removed a handful of bodies and split the leftover in half.  An offset face was created off the inner intersecting face.  This was extended and thickened, then combined/cut with the main body.  The main body was then mirrored.  It's still rather messy😁

 

If the attached file doesn't work, you'll need to break the link to the imported file and re-attach the result.

how do i go about breaking the link, it says Error: New design cannot be created from a local file containing external references. When I try to open the file, sorry about all the unnecessary moves and bodies I'm still new to fusion 360 and have not used it properly before

Its all good i figured i had to upload the file into the project folder thanks heaps much appreciated!
