Subtracting one object from another changes surfaces to opaque?

I wanted to subtract one transparent object from another. I need them transparent so I know what's going on inside. When I selected the "tool" object, the object became opaque and finalising the operation resulted in an opaque area in my cylinder. I was expecting a hollow spot which is what 123D Design does.
