Roll back the timeline, shell it, then roll foreword the timeline . . . . . . .
1) Fix the errors (yellow icons)
2) Do your shells earlier and your fillets later. It's a good practice in Fusion 360 to do fillets more or less at the end.
As you can see in the short screencast I can fillet the bottom if I do it earlier. The top should shell like it is.
Well, in this case that won't help much as the problem fillet is the one I have highlighted in blue.
It is probably a good idea to create that fillet by lofting.
In general this box with it nice shape and large radii would benefit from surfacing workflows.
I'll get back to this later!
I agree with the surfacing workspace and I know it's hard do argue against you, but as shown in the screencast by travailing back the timeline I was able to shell the box. Including the fillet.

@grantpoadhindle What is the purpose of your model ? Ist it "just"a modeling exercise (nothing wrong with that!), or do you want to make this somehow ?
