If you have a choice, use the thread option in the hole command. Use the Thread command for external threads. It probably fails when you use the Thread command because the holes are partial. Model is attached.

I do not know the exact dimensional tolerance of the threads created by Inventor, you would have to look at the thread tables for that. I do know they are dimensions to give a 75% engagement between male and female threads.
