How to combine the shelled components?

Trying to make a jig for something. I'd like the shelled smaller boxes to be combined with the larger square as little inset rectangles for storing stuff. I exported and printed only to realize they're not joined underneath and printing separate. How do I fix this? Thanks!

BTW - your sketch is far more complex than needed (and not fully defined).

I figured it out. I ended up extruding the 150mm x 150mm block, then did my rectangle pattern and extruded that to a depth 2mm shorter than the block itself giving me a 2mm bottom and a 4mm depth of the cubby area.
