Help cutting unique slot

I am designing this bolt action pen, and when I make this pen I will cut out the slot for the bolt on a mill with a rotary table, so the slot wont cut straight down, it will cut down with the profile of the 'body end' piece.

I am having trouble with the solid sweep feature because I have never used it before, and for the threads I do not know how to align them.

Alignment is not really the issue (that can be solved with a couple of Joints). The real issue is that the thread is offset from the end of the cylinder. There is no way for the threads to engage.

I now understand what you are saying about the threads, when I try to change the female threads on the 'body' to full length it gives me an error.

You have been given the best method of cutting the pen slot but you probably are wondering how to get the Solid Sweep path.  In my attached video I outline one method.  I hope it helps.  The model I used in not yours just one I created to demonstrate.  It is attached.
