Aligning two scans with 2 points.

Having trouble aligning two scans based on two points. I've imported the scans, split them into separate components and in those create solid bodies that I would like to use for alignment. Initially i tried to align, but that seemed to work only on 1 of the bodies. 

 

I tried the join tool but it would flip and rotate the components around into not useful directions.  

 

I can get it close-ish with aligning one side and then manually rotating and eyeballing the components, but was hoping there would be a more precise method.

I think i know why I am getting some weird results with the join tool, the central points of the circle and the eliplse are not the same distance apart.

 

So is it possible to anchor/snap one side centre, and then align/move the other to the central line, whilst the snapped side stays put. I did try to join the snapped side and then move to point/align the other and no luck.
