Align command misaligns component by 90 degrees

This NooB brought a beam component into a subassy component.
I tried the Align command to align it to a construction plane.
The wrong face (the end instead of the side) of the beam was aligned.
The Align command did not let me select just a face of the beam component. The flip option does not fix things.
For various reasons, my beam component consists of hundreds of bodies. I want them to remain separate for now. Therefore, aligning just the main body in my beam is out of the question.
It looks like I like might be able to fix things with a 90 degree rotate, but that seems awkward.
How should I proceed?
Rotate?
Create another construction plane that is normal to the one I wish to use?
Can I specify more than one plane and hope F360 figures it out?
Use joints?
Is there some way to predict which face F360 is going to use when aligning a component?
Until the above issue, absolutely every dimension was parameterized. I eyeballed things and got within 0.01 mm of perfect alignment, but the design would break if I changed certain parameters which is unacceptable. The Align command seems bereft of options compared with other commands and I wish it were more robust.
