does exist a guide possible from Autodesk where it is explained the right way to prepare a project with Sheet Set Manager and Windows Esplore folder organisation which says where all the different type of files should be stored?

You can check the Autodesk University site for classes on Sheet Set Manager. As for proper folders and where files are stored, it's up to you and your company standards. I've worked at a few companies and they were all different.
