One general question in order to understand how Vault works with multiple users.
Every user in our team should have a User account and a Vault in order to upload their projects?
What happened when someone want to check out/Read-only the someones else project? This user needs to have access rights to another users Vault?

If your users are working with each other or are sharing designs, they should not have their own Vault. Even if they are not working with each other, for ease of administration, I would recommend they all use the same Vault but use a different folder structure.
Because I don't have previous experience, is it usual to have one Vault for all the users? In this Vault each user will have their personal folder,so every user will upload its project in their personal folder and also it would be easy to navigate to projects from others people.
Usually we create one Vault or more for example one Vault for each project?

Absolutely. Vault is about collaboration and re-use, which you cannot do if each user utilizes their own vault. If there is absolutely no data sharing between users you could use one vault each but you'd end up in configuration hell and reduce Vault to a very fancy backup mechanism.

In the common Vault each user can have their own folder (and inside the projects that he is in charged of)? Or is it preferable to have folders with the projects? or usually we follow another organization?

I agree with @Tim_Kreutzer and @ihayesjr that you should only use one single Vault for everyone. How you set things up from there will depend on what works best for your firm. I can tell you that what we do is have folders for each project (for example a specific machine for a specific customer, with a project number on the folders). You can control who has access to these folders individually, or you can keep them open to everyone if you need to be able to share files. You have the freedom with Vault to set permissions in a number of different ways. It all depends on how you work. If it is possible where you are, it might be worth having a consultant come in and make some recommendations for you. If not, we can continue to offer you advice here.
