when placing beam system in second floor framing plan in a residential default template in revit 2016.
i have problem placing the beam system as a "whole", after I placed the beam system, it becomes individual beams so I can not tag the beam system as a "whole"

I do not have Revit 2016 anymore but I opened your file in 2019. You have 3 beam systems on the second floor, not single beams. An easy way to check whether a beam belongs to a beam systems is to disable the selection of pinned elements.
You find this option at the right bottom.
@ennujozlagamgave you good advice to check for beam systems in the 3D view.
In your case it is not possible to select or tag the beam system due to the view range of your second level plan. The top of the primary range is set to 0.
I think that Revit should show the beam system but it does not. (Maybe anybody from Autodesk can chime in.)
If you change the value to any value greater than 0 it shows the beam systems and you can tag them.
