The window in the section looks a bit unusual . Does anyone know how I can fix this issue? I have attached the file for your perusal.

You need to select the window >> Edit Family
In the family Editor you need to modify the Visibility Graphics of the elements/components of the window to show as/where you wish them to show in the model...example:
- Currently they are set to show in the front/back views meaning elevations...you need to set them to left/right too and/or when CUT in plan & RCP
- In Plan view, some components are set to show only in Fine view ie: in Medium and Coarse they don't show. If you want them to show, then u also need to modify their Visibility Graphics and check Medium & Coarse too
See below screencast...You can either set everything to show everywhere or be selective and choose some components to show and some not depending on the View Settings. Sometimes, for some project specific reasons, high details are not really required to show except in the 3D view.
There are two diferent windows that in your section are shown one nearby the other but they are at different depth as you can see in my screenshot:
