Why is the Revit lighting families set up that we need to remove the define origin for them to sit correctly on the ceiling?

You mean "Lightning Fixtures" category? I didn't have any problems with placing them on ceiling, so can you upload one, or explain further the problem?

Those look like old families, since they are not "face" hosted. Try using Insert tab and "Load Autodesk Family" from cloud.

Look for lightning fixture families that are placed on face, like this one which works normal.

But if you want to use old families, I suggest to not just remove "Defines origin", but assign it to some other Reference plane. Just select one that should lie on ceiling face and check on that one "Defines origin".

Yea, those are not old. But while picking lights for ceilings or walls, always choose "face" based. Those that you used have no host, maybe only work plane based is turned on.

Look for this rectangular shape around the fixture.

If you need floor lamps, than this is not required.

My apologies, families you used HAVE a host, but it's ceiling, not face. Those don't work that good, especially if you have linked architecture. But even if it's not linked, face based families are much better here. 
Oh, and look under MEP folder, not Architectural.

Are you referring to the Pendant Light - Hemisphere Family with 2 Origin Reference Planes? That was just a fluke Family.
