PROBLEM. Walls with merged layers can't join ...

I have two walls stacked vertically.

The outermost layer for wall A is a clapboards with 2'-10" of a different material at the bottom (I used the split region tool in the wall properties/structure)

The outermost layer for wall B is just clapboard. 

When using the "join geometry" tool ... the clapboards won't join. 

Not looking for work-arounds. I know about linework. I know about stacked walls. I know I can separate wall A into two walls.

The merge layer function is useless if affected layers can't clean join to the same material in other assemblies.

Can you share a file? Copy the offending wall into a blank project for one of us to take an informed look.

Your major problem is the split line in your wall type. I would recommend creating the 3" and 6" siding as two separate wall types, then putting them together as a Stacked Wall type. Look at the difference - 

Even joining walls together leaves you with a bit of a mess - though not as bad as the split line. Here I have joined two walls together - and you can see the junction - 

The only other thing that I can think of would be to make the height of the 6" siding part of your wall in multiples of 6" rather than the 2'10" that it currently is - that will merge the split line with the siding pattern.

My issue is that when you split the wall layer, none of the materials on
the exterior face will join (join geometry) to walls with the same
materials around them. Notice how in my revit file that 3" clapboards won't
join.

Stacked walls are hellish to cleanup. I have resorted to using two separate
walls .. its a shame. I should have to create two separate walls just
because they are cladded differently ...

True. Stacked walls could have been more useful than they are. And I don't think that painting the split parts of the wall would be helpful either since it's the split line that's the major eyesore.

Hi.

If you unlock the layer ( Finish exterior layer ) then the walls will join the way you want..

here are some snapshot to achieve it..

1. Unlock the upper lock of " lower wall"

2. Unlock the lower lock of " upper wall "

basically the common joining part of two walls..
