I've saved some selections of objects I want isolated. Is there a way to select inverse in order to hide everything else? Isolating is temporary and doesn't seem to last past the save.

Another option would be to isolate it by creating a group and then linking the entire selection as seperate file, but to be working in seperate files is probably not desirable in your case.
Why do not create filters for those elements?
In fact when you save a selection set , a Filter is automatically created:

It is a good idea to filter.
I prefer to assign all my elements a mark and filter by mark, in order to give a filtering convention.
