When I change the material of the topography from the default to something else (like grass or asphalt) it looks like this picture.  What am I doing wrong?

Looks like you have overlapping elements.  Try setting the View Phase Filter to "Show Complete".

Can you pick the overlapping topo and placed them into existing phase and phase demolished set to new construction?

Well, is it overlapping elements?   Let's start there.

Why do you have overlapping topos?  Perhaps you want to keep one unmodified and the other with split regions/sub regions?  If so, hide the original topo in the view by changing its phase or another method (filter, design option, hide in view, etc...).
