I have a very small project with a small amount of piping, but coordinating the piping is important enough that I have created a separate file using the Plumbing template, and linked my Architectural model. Keeping in mind the small scope, are there any pitfalls if I just bring the piping into the Architectural model?

If you are the designer for both disciplines, I'd just do one model.
There is no set rule, but you typically link once you work with designers outside your firm.
...breaking up the Model by Discipline is a smart way to do it should you need to "lighten it up".
obviously "it depends". But if you are the person designing both, breaking it up would prevent quick switching between disciplines.
I design MEP, but also built the architectural model and do architectural changes. While I do something in M, I may get a great idea to apply to an A-family and don't want to switch models.
Unless you are designing a hospital, or school, I doubt computational resources are limiting you.
