How do I show the hatch in plan like in picture 2 below. I want to make an underground passage for kids to go through from one side to the other under the gazebo. I made the below with filled region because on the plan all is filled brown

right click>> override graphics in view>>by element then change the cut pattern.

If you want all cut patterns to show like that generally,
select the topo,
from properties you find material. open it and adjust the cut pattern for the assigned material.

in your first picture, instead of adding a filled region, you can go to Massing and Site tab, select sub-region, and draw the required portion then assign a different material or visibility graphics to it.

OK now your question is clear for me.
there is no direct solution. I think if you made a building pad below the tube it would work. then you can add a model in place around the tube as back filling. That's how it may be done in real life.
Building pad is like a foundation for the tube. (recommend)
sub region will be good if you want the change in plan only.
split and remove the part of topography at the tube.

The Dyn graph from the first is a simple one just as an example but it can be massed using dynamo and still have a surface very close to that of the toposurface.
The methods given in the second link:
- the one I proposed there can give you a 99% match to the toposurface but it would require that you build 2 families to do it. Output would result a wavy curvy mass
- the dwg export method will give you a similar result to that of the Dynamo see image below
@Marie.j03 : Do you have full Revit (not LT)? Then you can do the Topography as a shaped-edited Variable Thickness Floor (via Modify Sub Elements tools) and then use In-Place Voids to cut away the "earth" (a.k.a. the Floor Material) in and around your subterranean construct.

Oh, and by the way, you can easily hide those "triangular-shaped" edges.

I am not sure what you mean by direct or indirect...Revit offers you a several tools its up to you how to put them into use. yes there are several one off click tools but those are for beginners lol
Anyhow, for the manual method to mass the site which I mentioned earlier would require an adaptive family and an entourage or railing family (both host on toposurface nd can be used to read/control the offset of the adaptive replica created using the adaptive component. An easier version of this method is to use building pads exported to dwg and linked back into the model. You can use the dwg import to host reference points and/or reference spline to created a mass … check the screencast below
Dynamo remains the better option regardless if you use a floor element or thickened surface to create the topography. if you are bothered by them you can go to Visibility graphics >> floors >> switch off Interior edges. You will get something similar to what @barthbradley posted …or this image
